Abstract: ABSTRACT PCR-BASED KIT AND ASSAY FOR SITE-SPECIFIC M6A DETECTION USING DIFFERENTIAL REVERSE TRANSCRIPTION The present invention relates to a polymerase chain reaction (PCR)–based assay for detecting site-specific N6- methyladenosine (m6A) modification in messenger RNA. The assay utilizes differential reverse transcription efficiency of a methylation-sensitive enzyme and a methylation-insensitive enzyme in combination with strategically designed primers targeting regions encompassing or lacking a predetermined m6A site. Complementary DNA generated from these reactions is subjected to amplification and quantitative analysis to determine methylation status based on comparative signal differences. The method enables detection of m6A at single-nucleotide resolution without the need for antibodies, sequencing, or chemical labeling. In a preferred embodiment, the assay detects m6A modification in frataxin (FXN) mRNA associated with Friedreich Ataxia. The invention further provides a kit for performing the assay, offering a simple, cost-effective, and scalable platform for epitranscriptomic analysis and diagnostic applications.
