Abstract: Embodiments herein provide a system (100) for autonomous pathogen quantification and structural severity scoring in microscopic agricultural tissue. The system 100 receives image data associated with microscopic agricultural tissue captured using the image capturing device (106) and process the image data to generate a structural tissue representation associated with biological tissue regions and a probabilistic pathogen representation corresponding to pathogen-associated regions. The system transforms the probabilistic pathogen representation into a structurally confined pathogen representation by restricting the probabilistic pathogen representation using the structural tissue representation, thereby eliminating biologically impermissible prediction regions and improving pathogen localization accuracy.
